I am noticing a lot now that tier 2 chests that where tier 2 in 24 player servers are tier 1 in the 48 version? Is this supposed to happen?

This shouldn't be the case, maybe the plugin could be bugged, post a bug report here.

I had no idea whether it was a bug or not but if it is... I guess I will post the bug report
